10) Over the course of the experiment, the TEF4 site went from yellow in OD3.7 to green in OD6.9 showing that it was repressed. TEF4 is a translation elongation factor, and needs energy from glucose metabolism to drive its function. As the cell gets less nutrition, the cell reduces translation, resulting in a lower amount of TEF4.

11) TCA cycle genes would be induced as glucose runs out because the cell no longer has the materials to run excess cell activities. The TCA cycle genes would repress unnecessary cell activity, and maintain necessary activity.

12) The cell could ensure that enzymes of the same pathway are simultaneously induced or repressed by using the same set of transcription factors for all genes in the pathway.

13) You would see red on the DNA chip if the repressor gene was deleted because transcription would be greater in the experimental condition.

14) I would expect to see red if the the transcription factor Yap1p was overexpressed.

15) Yes, because the loss of a repressor or over-expression of an inducer could increase transcription of a down stream repressor, which could decrease overall transcription.

16) I would want to see yellow control spots for this type of experiment because there should be no change between control and experimental groups. I could verify if a gene had been overexpressed if the color showed up green after normalization. I could tell if a gene was completely deleted because it would show up black or bright red on the microarray chip.
